Any smart HVAC'ers ? Issue with 2nd floor furnace

I have just finished a major Remodel/Addition on my house this past Spring. Added close to 2,000square feet in the Craftsman old look style

Anyways, I also upgrade all the mechanic's two new AC''s and two furnaces. Well we really have not used the new heat on the 2nd floor for more than 2months tops, back when we finisehd in April it ran unitl it got warm outside, and worked fine, but the 2nd floor AC worked very poorly for a new unit.

Well now we have had the 2nd furnace on for alsmot a month, and it is working very funky, when it clicks to turn on, the unit itself sounds fine, but a strange knocking/click sound come from the attic, but doesnt sound like it is coming from the furnace unit, but off to the side, where the gas pipe comes up stairs. And the unit will only give out heat for like 5min and just stop WTF, please help
